Hugh Jackman Says 'Logan' Takes Place in Its Own, Separate Universe
There have been more than enough X-Men movies at this point to make the timeline confusing, especially since (unlike the Marvel Cinematic Universe) they don't take place in order and they keep changing their own timelines anyway. No one would fault you for being confused about where the upcoming Logan will take place.

Fortunately, the answer is essentially "it's the future, but don't worry about it." That's the gist of what star Hugh Jackman said in an interview with Digital Spy, that Logan will be in a slightly different timeline and universe from previous X-Men films:

"When you see the full movie you'll understand... Not only is it different in terms of timeline and tone, it's a slightly different universe. It's actually a different paradigm and that will become clear."

This separation of Logan from the world of the previous films echoes what director James Mangold said in an interview with Comicbook.com: that the film's setting of 2029 was chosen because of a Days of Future Past epilogue that went up to around 2024. Wanting to go even further, Mangold explained his goal "was to pick a time where I had enough elbow room that I was clear of existing entanglements."

The takeaway from both Jackman and Mangold would be that Logan won't make much of an attempt to tie into previous films, nor should it. As long as you know who Wolverine and Professor X are, you're good to go. Jackman goes on to say the film will be a stand alone story, and that it won't be beholden to following any plot lines from previous films:

While there's always a chance the movie could turn out confusing anyway, these are definitely good signs that it'll have some focus. Frankly, it sounds like this could be exact opposite of Days of Future Past, which took place after First Class but somewhere around X2 or X-Men: The Last Stand, but in a different, evil future that was again changed to include X-Men: Apocalypse, and... again, don't worry about it for Logan.
